Hi Cookie.

There could be one of two things happening here. 1) If a user posts a comment to your profile page and then deletes it, you will receive notification, however, once you go to your profile page it will not be there and 2) If you're relying on the notifications on the side tab when using the website, these can sometimes lag. Meaning, a comment that was made 4 hours ago might not surface until just now so it may seem like a new comment but you may have already viewed it.
