I would start with your base polish completely dry, then add a top coat. Now there are two options for applying the glitter, dipping and using a brush. If you choose to dip, simply dip your finger into the glitter while the top coat is still wet, and once it dries, shake off excess glitter. If you choose to use a brush, dip the brush into the glitter and apply in any design/way you choose, while the top coat is still wet. You have more control when using a brush, but if you don't have one, dipping works just as well :)

After I put the glitter do I put a clear coat nail polish on top of it?

I wouldn't, unless you have a top coat you can set aside and use just for glitter!

I use an old flat small eyeshadow brush and dip it in the glitter (after your polish is dry like Taylor said) & I just press it onto the nail, then I let that sit for about 10 min and apply a base coat.

Just apply clear polish wherever you want the glitter to go and then dip a fan brush in the glitter and tap it above your nail, not touching the nail with the brush just tapping. Then when it's dry brush the excess glitter with the same brush and you can repeat the process with more clear polish. If you brush the excess completely when you finish you can use a top coat to make it last.
