I use the same method as Traci. I bought square glass containers at Ikea for $1.99 each and filled them with small white beads from A.C Moore Craft Store. Basically it's identical to the way they store the brushes at Sephora.
I have three containers, one for powder face brushes (bronzer, blush, setting powder), one for eye brushes and then one for brushes with "messy" products on them (liquid foundation, lipstick, cream products, etc.)
I always drool when I see Traci's collection. I could sit there and play for hours!

Oh and my tip for you would be as soon as you're done using a brush, put it back. I do that now with all my makeup products. When I'm done with a palette, I put it back in the drawer. When you're done with your makeup, your vanity is clean as opposed to having dozens of brushes and products sprawled out on the table that you don't want to put away.

I actually keep my brushes in clear acrylic drawers. I find that if I have them standing in jars they get dusty and that grosses me out. I keep my clean brushes in those drawers and only place my dirty ones in a jar on my desk/vanity so that when it's full I can remember to wash them and that keeps me from mixing them with the clean ones too.

I use glass jars from wal mart and I tied a ribbon around each of them and I put my double sided brushes in them so they don't bend the bristles!
