I have the same problem but only on my right eye. I was told by my eye dr that my eyes get dry so thats why they get watery. To use eye drops.

Are you talking about while you are applying the makeup? If so I got taught to do a massive sniff and make it all go back up. I know it's disgusting but it does work and saves all the effort you put in!
